Charlton were on the back foot virtually from the start when defender Naby Sarr's backpass to goalkeeper Dillon Phillips was too powerful to control - he could only watch as it rolled into his own net.
They soon levelled when Lyle Taylor's low cross was tapped in by Ben Purrington at the back-post for his first goal for the London club, before Bauer's 94th-minute heroics.
Sunderland's performance this season ends the run of two consecutive relegations leaving them in League One - but the loss was their second Wembley final defeat in the space of 56 days.
It also marks their seventh visit to the national stadium without a victory - with their last win coming in the 1973 FA Cup final.

Addicks' promotion ambitions looked to have taken a hefty blow when 14-goal striker Karlan Grant left for Premier League Huddersfield in January, but fellow forward Taylor relished the extra responsibility.
Lee Bowyer's side finished the regular season with 10 wins from 13 games to finish third - just three points from an automatic promotion spot - culminating in their first match at Wembley for the first time since their famous final victory over Sunderland in 1998.
